I am swapping a 5.3 into my square body. The motor, ecu and harness are coming out of the same truck. Do I need to get the ecu flashed to get rid of the passlock (anti theft) system?

Yes, VATS has to be removed from the ECU.
You also need to program your axle ratio and tire size.
