But what I am reading is that some vans and P chassis had the stand alone computer all the way through 1997...

I have a feeling those are the Bread Truck Step Van type trucks that may have come with the 4BT Cummins Diesel.

So the 25,000 dollar question I have, and I realize this is an older post, but do these models of the 4l80E interact with LS PCM's for trucks, vans, and whatever else with an LS and the 0411 PCM in it made after 1999?

why not upgrade your ls1 to the 0411 ecm that can control the ls and the 4l80? Also the 0411 can be flashed to be a stand alone controller.

Well, in my case I am already doing an LS swap, already have the 0411 PCM but I have not found a suitable 4l80E yet. I had been told previously to not look at anything older than a 1997 version but i was never aware they had a standalone module in other vehicles before then, so I was just curiuos if you can use all the models listed above with the 0411 PCM?

The 97+ have all the bugs worked out of them and have different wiring the the 91-96 (IIRC) and that is why they are recommended.
